Snake

Snake himself has a few unused lines, or at least takes of them.

Dialogue Context
A shorter death growl.
"No good." Snake says "It's no good" during the Liquid and Grey Fox fights, though.
"Huh?", with a higher intonation than the three used ones.
A fifth "Huh?", this one abbreviated.

Liquid Snake

Some taunts for Snake that, for some reason, went unused:

"You don't want to save the girl!?"

(without intercom) "That was nothing!"
Liquid during the Hind fight yelling "eat this!"

Laughs

Gray Fox

Kawanishi-Noseguchi, Kinunobebashi, Takiyama, Uguisunomori, Tsuzumigataki, Tada, Hirano, Ichinotorii, Uneno, Yamashita, Sasabe, Kofudai, Tokiwadai, Myokenguchi

These words are apparently train stations of the Myōken Line in the Kansai region of Honshū, Japan. Technically these aren't unused, but individual names from this list are mixed in with other sounds and played in a distorted manner when you reach the corridor of death outside Otacon's Lab. In Metal Gear Solid 2, the Colonel AI says these Japanese names in a codec call during the Arsenal Gear portion, and Sunny sings these names while trying to cook eggs in the briefing for Act 4 in Metal Gear Solid 4.

He also has some unused taunts and other insults for the boss fight:

Revolver Ocelot

"Nice going, hero", presumably meant to be used during the fight with Ocelot. Possibly if you hurt Baker in some way.

Psycho Mantis

"I cannot see!" Ocelot says this if you use stun grenades during his fight, but all Mantis says for stun grenades is "It's useless" (what he says for the usage of all non-gun weapons).

Vulcan Raven

Campbell had a slightly less grave warning for the Warhead Storage Facility:

Probably not unused, but likely seldom heard: Mei-Ling fails to save because "some kind of error" occurred.
"I sometimes have to get up for a moment to adjust the radar and codec systems, meaning you won't be able to save for a bit. Sorry!"

Otacon

Otacon being severely out of breath.
"Snake"

Meryl

Dialogue Context
(Moaning): "Snake."

Snake: "Damn it! Meryl."

A distressed Meryl crying out "Snake!"
A slightly higher-pitched version of the previous clip.

Guards

Liquid cries "Eat this!" during the Hind fight, but regular guards never do.

Truck Driver

There's dialog for a truck driver mentioning a scrapped fourth cardboard box's destination to where the canyon where Snake fights against Vulcan Raven's tank. "The canyon, huh?"

Even though the scripts for playing some of the audio clips were deleted, they can still be accessed and have exclusive lip-sync data and subtitles attached to them. These can be viewed by accessing the game's sound test, forcing them into the game, or rewriting the scripts from the ground up. Some are presented here, restored in their intended use, with appropriate translation.
