Pokémon Shuffle is a freemium puzzle game with gameplay similar to Pokémon Battle Trozei, but featuring a play limit in the form of Hearts required to play a stage. Jewels are available to obtain during the game that can be used to purchase Hearts and in-game currency, and microtransactions allow players to buy Jewels using money from their Nintendo eShop accounts.
Despite the often-criticized pricing strategy, it's still considered a fun puzzle game on its own merits.

Future Content
Despite Battle Trozei having all 718 available Pokémon at the time of its release, Shuffle only has 199 obtainable during normal gameplay. However, evidence seems to show that most if not all other Pokémon will be made available later via updates, either as Special Stages or entirely new areas.
Puzzle Graphics
There are puzzle graphics for every single Pokémon from Bulbasaur to Diancie, along with every Form/Forme and every Mega Evolution. Excluding Diancie and the Megas, the graphics are copies of those used in Battle Trozei, but with a filter added.
Large Battle Graphics
When a Mega Evolved Pokémon or certain special Pokémon is being battled in a Stage, a larger graphic is used, with several pieces put together and "animated" by moving the parts around. Large graphics for every Mega Evolution and every Legendary Pokémon exist, but only a select few are used. The unused graphics will most likely be used for a Stage added in the future that features the Pokémon.

This version was made available for automatic download using the Check In feature in the game on February 18, 2015, and adds the "Meet Mew" Special Stage. The stage would be available to play until March 23.
Version 1.0.2
Available via Check In on February 20. It fixes a bug that allows the use of literally any available Pokémon as Support, including those that the player has not even met in the game yet. It also gives every player one free Jewel as an apology.

This version was made available as a game update on the eShop on March 6. It required a complete redownload of the game. All save data would be maintained.

Available via Check In on March 16. Adds the Competitive Mega Lucario Special Stage. Players battle Mega Lucario with a one minute time limit, and their high score is added to an online ranking system. The prize for completing the stage is a Jewel, and the top 20,000 players in the west and 50,000 in Japan to get in the rankings will receive Lucarionite. The event would be held until March 23.

Available via Check In on March 17. This update fixes a glitch that sometimes set the score of the Mega Lucario Special Stage to 999999, preventing participation for players.

Version 1.2.0
This version was made available as a patch on the eShop on May 27. Several new features were added:
- Previously, Hearts would only regenerate if the total amount was less than 5. Now, regardless of how many Hearts the player has, 5 Hearts will always be regenerating at a time.
- As an anti-cheating mechanism, certain stages, mostly competitive Challenge Special Stages, check how a score is obtained. If the game judges the data it collects as "improper", three outcomes may occur: the high score may be reset to zero, the player may be completely removed from the ranking, and the player may be banned from participating in the ranking entirely.
- As a follow-up, the HOME button is disabled during timed challenges, to block a popular exploit.
- Players may randomly receive a doubled catch rate for a Pokémon when a stage is completed. The game calls this "Super Catch Power".
- A new item called "Mega Speedup" is added. When used, the Mega Gauge will fill up faster, allowing a Pokémon to Mega-Evolve faster.
- The Level and Experience of Pokémon also appear when you optimize them on the stage selection.
- Each Mega Evolution now has a number by their Mega Effect which can be boosted. The effects of this are currently unknown.
- You can now see a Pokémon’s details immediately after capture.
- Bonbon Boulevard has now been renamed to Sweet Strasse.

- Gives all players one free Mega Speedup item.
- Adds the Escalation Battle - Giratina Special Stage. Escalation Battle is a new type of stage where the player completes the stage in levels, with the difficulty and the likelihood of catching the Pokémon increasing with each level cleared. The layer is also rewarded after a certain amount of levels are cleared. At Level 5, the player receives 1,000 coins, Level 10 a Disruption Delay, Level 30 a Mega Start and Level 50 a Mega Speedup.
- The second round of Daily Pokémon stages are added again (Pachirisu, Sigilyph, Tropius, Farfetch'd, and Druddigon).

All other players receive a Jewel as normal. The stage would be available to play until July 5.
