The ground level is not aligned between the LAKE1 and LAKE2 stages. Walking from left to right from LAKE2 to LAKE1 causes Ksenia to become half embedded in the ground.
The tile IDs used to animate the opening and closing of doors are stored not with the map data, but inside the executable. In some levels, the map tiles were redrawn or rearranged, but the door animation tile IDs were not updated to match, causing doors to flash into unrelated graphics while opening or closing. (Some levels in Pioneer Ksenia use more than one style of door, so there is no single set of door animation tiles that would work well in every situation, anyway.)
This problem affects the LAKE, SPACE, and COMP levels. In FOREST, the door animation tiles were updated to point to tile 45, an all-black tile that makes the animations look reasonable.
