Alternate Human Reaper Fight

It's unknown whether these lines belong to EDI, the squadmates, or both.

Shepard, the tubes must be targeted and destroyed.
You must weaken the Reaper's integrity by destroying the tubes.
Shepard. That platform is unstable. Moving advised.
Shepard, you should move to another platform.
You can't stay on that platform, Shepard..

Early Zaeed & Kasumi Recruitment

Dialogue lines from the Illusive Man about Zaeed and Kasumi. In the final game, TIM doesn't introduce dossiers individually, the only squadmate he talks about specifically is Mordin, and neither Zaeed nor Kasumi have recruitment missions regardless.

Shepard. I have a new dossier for you.
I pulled a few strings and spent more than a few credits to get him, but I think he's worth it. Zaeed Massani.
Zaeed Chak.
He's a dangerous man, but you couldn't ask for better in a fire-fight. He's waiting for you on Omega.

"Zaeed Chak" may be an older name for Zaeed. Not surprising that it got changed.

Shepard. I've got a new dossier for you.
She's known only as Kasumi. She's a specialist. A saboteur and a thief.
She's an expert at sabotage and misdirection. Her name is Kasumi, but I don't have a lot of background information on her.
Great if you need a way in or out of someplace. Or a distraction. She's waiting for you on Illium.

Apparently Kasumi didn't have a last name for a while.

EDI Alternate Human Reaper Intro

Shepard, I have located the necessary valve and noted it on your radar. I will note all future valves on your radar.
Those conduits contain processed organic material. Destroying them will disrupt the Collectors' activities.
You need to attract more of the platforms to reach the central processing chamber, Shepard. Damaging these conduits may draw their attention.
Heavy weapons will destroy the conduits.
I have gained control of the farthest platform. Access it, and I can take you to the central processing chamber.
All processing conduits appear to converge up ahead.
I am detecting a mixture of organic and synthetic energy readings. The exact nature is unclear. I am receiving additional readings that do not conform to standard Collector technology. It may be another AI.
Shepard, the energy readings of that creature are analogous to those detected from Sovereign. It is a Reaper.
This Reaper is composed of processed genetic material. Some of its readings resemble an amalgam of multiple human brainwave patterns.
Shepard, most of the Reaper is invulnerable, but areas similar to the processing conduits are still weak enough for you to hurt it.

EDI Javelin Missile Comment

Two Javelin missile impacts detected. The colony has been destroyed. Estimated casualties approach 100%.

This line indicates that it would have been possible to fail the "N7: Javelin Missiles Launched" assignment without getting a game over.

Horizon Squadmate Comments

Originally, the Collectors were supposed to abduct people by using some sort of electromagnetic paralysis field. There are written dialogue lines for squadmates reacting to seeing it in action on Horizon:

Something's encased the whole colony.
Looks like something's encased the whole colony.
Looks like something's encased the whole colony.
Looks like something's encased the whole colony.
What the hell is that over the colony?
Looks like something's wrapped around the whole damn colony.
What is that? Some kind of bubble?
What is that? Some kind of energy field around the whole colony?

And at some point the seeker swarms used electromagnetic fields to paralyze the colonists:

Electro-magnetic field. Used to contain and control the swarms.
Could be some type of electro-magnetic field to control the seeker swarms.
Probably an EM field to control the seeker swarms.
An electro-magnetic field, maybe? To control these seeker swarms?

The first line probably belongs to Mordin, and the last one could belong to Zaeed.

Illusive Man Lair of the Shadow Broker Comments

Shepard. I hear you've taken down my old friend the Shadow Broker.
Shepard. I hear you and Liara have taken care of my old friend the Shadow Broker.
It wasn't on the agenda, but I'm thankful, just the same.
Putting Liara in that position was a smart move. An asset like that is invaluable.

Illusive Man Speech

This seems to be an extended version of TIM's speech in ME2's launch trailer.

Humanity is facing the greatest threat of it's brief existence.
The Reapers are still out there.
They've gathered new allies. They've shifted their focus to us.
This is war. The politicians don't want to believe it. The Alliance is to busy to notice.
Cerberus is the only one willing or capable to protect humanity.
But we can't do it alone. We need a leader.
Someone who'll stop at nothing. Willing to do whatever it takes, no matter the cost.
Someone willing to put themselves in the line of fire. First in and last out.
Someone who's faced the Reapers... and won.
We'll equip them with the best credits can buy.
And surround them with brightest, the toughest... the deadliest allies we can find.
The team will have to be strong. Their resolve unquestionable.
Anything less, and they'll never survive.
Anything less, and this will be their last mission.

Legion Encounter Squadmate Comments

Alternate comments for the first encounter with Legion aboard the derelict Reaper:

Sniper was a geth. Geth don't speak.
Has anyone heard a geth speak before? Seriously creepy.
The geth was the sniper. I thought geth didn't speak...
Talking geth, huh? That's new. Guess we found the sniper, though.
Geth talk? Since it knows you, tell it I don't need its help.
Never heard of a geth speaking to someone.
The sniper was a geth. I have never heard of a geth speaking to organics.
The sniper was a geth. Since when do geth talk to organics?
That sniper was awful chatty for a geth.

2 possibly Kasumi, 5 possibly Grunt, 9 possibly Zaeed.

And comments for a second encounter which didn't make it to the final game:

Minogen X-3 Squadmate Comments

The squadmates originally had way more opinions about the toxic gas in Samara's recruitment mission. The lines indicate that the effects of the drug were to be longer-lasting than they are in the final game (where it pretty much only affects squadmates when they're standing directly in it).

These must deal with the damage that chemical causes. I'd thank the mercs, but I enjoy killing them too much.
Primitive. But effectively mitigates damage caused by the chemical.
Med bay. And here I was starting to like this chemical burn.
Finally. A med station. Been dying for something to deal with this chemical burn.
They must have placed this to counter the chemical burn.

Line 3 could be Jacob, 7 is Legion, 8 probably Jack, 9 possibly Mordin, 10 probably Kasumi, 14 definitely Grunt, 17 possibly Legion, 18 possibly Zaeed, 19 probably Mordin, 20 could be Jack.

Possibly cut because sex trafficking is seedy even for Omega.
