The game normally only uses portrait numbers 1 (Neutral), 2 (Happy), and 3 (Pain) in-game, since the other portraits are only meant for cutscenes. However, many Pokemon still have cutscene portraits unused by the game found in its files.

Unused Portraits
These are new portraits that were made for the game, but they were still left unused.
First Evolution Starters
SPECIAL03 Portraits
SPECIAL03 portraits (also known as the Angry/Pain emotion) can be found in the game's files but aren’t used, possibly due to time constraints.
The portraits of the Super Mystery Dungeon starters were used in that game, while the Cubone, Psyduck, Meowth, Machop, Eevee, and Skitty portraits were made from scratch for RTDX.
The portraits from Super were recolored to match the in-game models.
Scyther
A portrait of Scyther appearing shocked. While Scyther does appear for the Pokémon Square meetings, this portrait never displays in-game, considering that the crowd of Pokémon in the Pokémon Square meetings never display any portraits for certain Pokémon to speak their lines individually. He also cannot be interacted with, as he doesn't appear in the Pokémon Square after the cutscene is over. Meaning the portrait went fully unused.
Skarmory
A portrait of Skarmory appearing angry. It was supposed to be used in the cutscene before you fight off Skarmory in Mt. Steel, however it doesn't show up at all during the cutscene in which the portrait box instead disappears when the camera is closer to Skarmory. Making it unused.
Xatu
A portrait of Xatu appearing to hold its wings up. It was supposed to be used in the cutscene when Xatu spawns in the teleport gem while saying "Kwaaaaaaaaaaah!", however the portrait box doesn't show up during that moment and goes unused instead.
Super Mystery Dungeon Leftovers
Additionally there are a lot of leftover portraits from the previous two 3DS Mystery Dungeon games as well.
Riolu
Riolu has higher resolution portraits left in the games files showing various emotions, a trait reserved for playable Pokémon. As Riolu was previously playable in Super Mystery Dungeon. These portraits go unused, due to Riolu not being playable here.
Final Evolution Form Starters
Many final evolution form starter portraits showing various emotions, which are used in Super Mystery Dungeon for the final battle, as well as in several cutscenes of their Harmony Scarves causing them to evolve to their final forms.
In RTDX they go unused, due to the final evolution Pokémon only displaying the 3 portraits during the postgame (Neutral, Happy, and pain) rather than these portraits as Marowak, Machamp, Persian, Delcatty do not have these portraits at all.
However some of Blastoise and Charizard’s portraits are used due to them being NPCs in RTDX’s story.

While Meganium does appear for the Pokémon Square meetings, none of these portraits ever display in-game.

Like with Riolu, Lucario's other emotion portraits go unused. As Lucario is the evolution-form for Riolu, which was previously playable in the previous game Super Mystery Dungeon.

While Blastoise is an NPC in RTDX, higher resolution portraits from Super Mystery Dungeon with varying emotions are left unused in the game’s files.
Charizard
While Charizard is an NPC in RTDX, higher resolution portraits from Super Mystery Dungeon with varying emotions are left unused in the game’s files.

Proud Portraits
Proud emotion portraits of playable starters meant for the partner in Super Mystery Dungeon. Machop, Meowth, Cubone, Psyduck, Eevee, and Skitty do not have any due to not being playable in Super Mystery Dungeon. Despite being unused, Squirtle and Bulbasaur’s portraits have had some color changes to match their in-game models.
Dizzy Portraits
Dizzy emotion portraits of playable starters meant for a cutscene from Super Mystery Dungeon. Machop, Meowth, Cubone, Psyduck, Eevee, and Skitty do not have any due to not being playable in Super Mystery Dungeon. Interestingly enough, there was a special promotional video where Charmander and Treecko used these portraits. Despite being unused, Squirtle and Bulbasaur’s portraits have had some color changes to match their in-game models.
Nuzleaf
Nuzleaf has unused higher resolution portraits from Super Mystery Dungeon showing various emotions. This includes the special portraits where Nuzleaf is revealed to be the one turning Pokemon into stone, which have dark purple backgrounds.
Budew

Celebi

Mawile
