A number of scrapped background music, sound effects, and Pokémon cries were found within the Blue, Yellow, and Gold and Silver source files. Namely, the latter has them in a folder named SOUND, which contains the original source files for the Red and Blue tracks.

Blue & Yellow Source Files
Unused Cry Base
Appears to be an early version of the base eventually used for Spearow and Farfetch'd, and possibly Pidgey too according to a commented and unused line of cry parameters. The version played here is Spearow's, which uses the default cry parameters.

A portion of the theme was cut due to timing issues. The final Indigo Plateau theme appears to be based on this version of the song.
Healing

According to the comments that accompany it, this theme used to be the healing sound at one point in development. It uses the start of the Pallet Town motif.
Gold & Silver Source Files
Key Item Fanfare
An older version of the Key Item fanfare used in Generation II. Known here as Fanfare2
. Interestingly, it's similar to one of the stage clear jingles from the NES Yoshi, another Game Freak title.
Trainer Victory
An unused variant of the Trainer victory theme known here as Victory4
. Was later rearranged for Stadium 2 as a victory theme, and was used without the opening jingle as the theme for Mt. Moon Square in Generation II.
Digda01
An unused theme, which is known here as Digda01
. Given how "Digda" is Diglett's Japanese name, this theme was likely intended for Diglett's Cave.

An early rendition of the credits theme that is likely to be a simple sketch.

An unused theme, which is known here as Kinchou01
. The word "Kinchou" (きんちょう) is ambiguous without kanji, but would be most commonly understood as meaning "tension" or "anxiety." The music seems to fit that mood indeed. Another possible meaning is "bird".
