- Alien Abducted is the least complete level in the game. At this point, it is a semi-complete port of New Junk City from the first game.
- This level has severe graphic corruption that lingers on screen. The health percentage and ammo only show up when Jim gets hurt and uses his Plasma Blaster, respectively. The level can still be played normally, however.
- The music for this level is "The Big Top Polka" whereas the final uses "The Moo Tango".
- At the start of the stage, there is an animated 3D robot that goes unused in the final game. This object can't be interacted with and doesn't seem to do anything except replay the same animation. The robot also makes every sprite briefly disappear when its animation loops.
- At the start of the level, there are three collectable letters spelling "E W J" that fly toward the upper left hand corner of the screen when collected. These are the "Earth", "Worm", and "Jim" flags from the final, although they don't function in the prototype.
- The stage layout is exactly the same as it was in the first game sans enemies, bosses, the cow, and the wheels on wires. The only collectibles present are the Atoms, Ultra Atoms, and Extra Lives.

- The conveyer belt is missing its graphics but can be interacted just like the original.

- Because the wheels on wires are missing, the main route is impossible to traverse without Map View Mode. Jim must hook on the moose's antlers to the left and travel from the lower path to continue.

- Likewise, the secret area on the top-left is also inaccessible without Map View Mode. The warp on the toilet is missing, and Jim falls through the floor.

- As Chuck is not present, this stage cannot be completed. Helicoptering to the right of the boss arena drops Jim at the secret room below.
Background Differences
