The Henry Stickmin Collection/Legacy Leftovers

Several sprites used the original Flash games are still lurking in the files. It's worth noting that most, if not all, of these are still called to display in certain scenes via their SWF programming but are often stored in places not visible to the player.

Breaking the Bank
The old sprites for the options are still present in files. In the final game, the options were given new sprites as part of the graphical overhaul to match the style of the later episodes. Perhaps these were placeholders during development?
Escaping the Prison
General
Shape IDs: 27356 and 50109 in Henry.swf
Some of the unused graphics in the original version are still present.
Sneaky Escapist
Similarly, the old sprites for the options when Henry is on the roof of the prison are present as well.
Badass Bust-Out

Lawyered Up

The old version of the judge's seat in the Lawyered Up route.
Stealing the Diamond
General

The intro graphic for Henry's desk in the intro contains the old pencil writings offscreen.
The old sprites for the initial options on the "Sneak In" route. The old teleporter graphic is not stored among these, but this can likely be explained by its presence among the Breaking the Bank graphics (as noted above).
Some of paintings have their original graphics still present (the pyramid painting's shape ID is 28206 in Henry.swf). The check mark animation for clicking a new painting from the original is also present.
Intruder on a Scooter

Just Plain Epic
The pillar and Bowser-esque shell from the Just Plain Epic route. The pillar graphic is actually shorter than it was in the original. The shell got a makeover via the graphical overhaul, where it is now blue with white spikes.

Lastly, the ending cutscene has some old graphics as well.
Undetected Burglar
Some of the old museum graphics can still be found among the Portal Gun fail's graphics in Henry.swf. In fact, the wall graphic is directly behind the final wall's graphic when rendered but cannot be seen.
In the files for the Undetected Burglar ending, the original version of the boat Henry rides can be seen offscreen.
Infiltrating the Airship
Pure Blooded Thief'
The old sprite and animation of the Expanding Foam option from the Pure Blooded Thief route.

One of the old shapes for the Parachute fail in the Cargo Bay remains among its graphics.
Shape ID: 29188 in Henry.swf
The animation for the Prototype helmet flying around while Henry is flying in the suit still has its old frames present in the data. While they are technically called by Henry's flying animations, they are actually covered up by a separate, remastered helmet graphic that is applied to every frame of the animations. The old frames range from IDs 29188 to 29319 and 29480 to 29538 in Henry.swf.

Ghost Inmate
Shape ID: 18849 and 18835 in HenryFtC.swf
The old design for the cell door. Called during the Command Melody fail.
