Kaer Morhen: Investigation sequence prior to waking Vesemir
After exiting the bedroom in the game's opening quest Kaer Morhen, there is a deleted sequence where Geralt can examine various items on the lower level with unique commentary prior to waking Vesemir. In the final game, reaching the lower level immediately triggers the next cutscene where Vesemir awakes.
This sequence seem likely to have been cut for pacing purposes but is fully complete in the final game's files. It can be restored in the PC version of the game by using the optional add-on file of the Brothers in Arms - TW3 Bug Fix and Restored Content Collection.

Lilac and Gooseberries: Earlier encounter with Dune in White Orchard
There is a removed sequence in Witcher 3 during the quest Lilac and Gooseberries where Geralt and Vesemir can encounter Dune, the quest giver for the Missing in Action side quest, during their ride to White Orchard. In the final game, Dune only spawns in after Geralt and Vesemir arrive at the tavern in White Orchard. Geralt and Vesemir have a unique conversation upon encountering Dune. Upon speaking to Dune, Geralt will ask him if he has seen Yennefer.
This sequence can be restored in the PC version of the game by using the optional add-on file of the Brothers in Arms - TW3 Bug Fix and Restored Content Collection.
NOTE: Geralt asking about Yennefer should have been the opening dialogue to the conversation if Geralt speaks to Dune while riding in with Vesemir. The mod authors for the Brother's In Arms mod showcased in this video chose to make it into an optional dialogue. As result, Dune appears to repeat information.

The Nilfgaardian Connection: Extended conversation with the Inn at the Crossroads innkeep
There is an extended conversation sequence with the Innkeep at the Inn at the Crossroads during the quest The Nilfgaardian Connection that was cut from the final release of the Witcher 3 but can still be found in the files. It allows Geralt to hold an extended conversation with the Innkeep prior to asking about Hendrick. There is a noticeable cut when Geralt asks about Hendrik which initiates the cutscene that plays automatically when interacting with the innkeep in the final. This cut shows the unfinished nature of the additional dialogue and that the additional dialogue was likely removed on purpose. There is also a short conversation between the innkeep and the peasants prior to Geralt speaking with the innkeep that is also not present in the final game.

The Nilfgaardian Connection: Heatherton candle puzzle
This is a cut sequence in the Witcher 3 during the quest The Nilfgaardian Connection where Geralt had to solve a puzzle in Hendrik's cellar in order to find his notes on Ciri. In the final game the player only need interact with the candle holder. With this content restored the puzzle is now a bit more challenging. The unpolished nature of this sequence likely indicates it was removed on purpose.

Count Reuven's Treasure: Dudu's wine puzzle
This is a cut sequence in the Witcher 3 during the quest Count Reuven's Treasure where Geralt had to solve a puzzle in Margrave Henkle's house in order to access the secret room. In the final game Geralt automatically puts the wine bottle into the correct slot. With this content restored there is now a puzzle here for the player to solve.

Carnal Sins: Delay and then decline the quest
This is a cut sequence at the beginning of the quest Carnal sins where Geralt can decline to immediately go with Dandelion to Vilmerius Hospital and instead agree to meet-up with him there later. After joining Dandelion at the Hospital Geralt can then decline to try and find Priscilla attacker. The quest however does not fail and the player can always return to try help Priscilla until the quest's cutoff point. These options were likely cut from the final game as it would be really out of character for Geralt not to help given the gravity of the situation.

The Final Trail: Finding Lambert's boat with Witcher senses

Va Fail, Elaine: Cooking for Yennefer
In this deleted sequence from the quest Va Fail, Elaine, Geralt would have had the opportunity to visit Kaer Morhen's kitchen to gather ingredients and cook Yennefer a meal while she worked her magic on UMA in order to remove his curse.
Version A: Geralt Cooks (If Player Romanced Yen)
In the first version of the scene, Yen says that she's famished, and asks Geralt to prepare her some food. If he answers "I'm not too great with food," Yen relates a memory from a time when the two lived in Aedd Gynvael, and Geralt, trying to make soft-boiled eggs, got distracted by her nightdress and forgot to add water. She instructs him to prepare something she likes, such as scrambled eggs, or an omelet with onions, mushrooms, and peppers, if he really wants to spoil her.
Geralt can then visit the castle kitchen to find the ingredients and try his hand at preparing something. If he doesn't put in what she asks, the recipe is a disaster, and he mutters that he can't serve this to Yen. If he returns with the meal she asked for, he earns her thanks.
Geralt also has the opportunity to antagonize Yen by teasing her about everyone being at her beck and call, which she doesn't appreciate. He then asks if he's supposed to spoon-feed her, as her hands are busy with her spell. The answer seems to be yes, and the scene blacks out and transitions to the used sequence in which Geralt wakes Yen as she's dozing off in the midst of her casting.
Version B: Vesimir Cooks (If Player Didn't Romance Yen)
In the second version of the scene, Geralt walks off before Yen can ask him to cook her something, and so she resorts to asking Vesimir, instead. The scene quickly transitions to the used sequence in which Geralt wakes Yen as she's dozing off in the midst of her casting.
This sequence can be restored in the PC version of the game using mods such as Omelet Quest - Next Gen Enabled.

The Battle of Kaer Morhen: Luring an Arachas and setting a trap on the Wild Hunt
There are two cut sequences during the section of the quest The Battle of Kaer Morhen where Geralt, Lambert, and potentially Letho try to go around closing the Hunt's portals around Kaer Morhen while invisible. The first of the these sequences involves luring an arachas in cave and setting on the Wild Hunt guarding one of the portals. The second involves setting up the ballistae at the old gauntlet and luring the Wild Hunt guarding the nearby portal into the trap. The sequences while finished were likely cut as they were buggy and may have given some play testers a hard time. The Brother's in Arms mod team fixed some of the issues in the sequence restoration.
This sequence can be restored in the PC version of the game by using the optional add-on file of the Brothers in Arms - TW3 Bug Fix and Restored Content Collection.

Through Time and Space: Avallach and Geralt speak with Corrine Tilly prior to entering the portal
This removed sequence involves Geralt and Avallach first chatting about the house, Corrine, and Sarah the godling before entering the house. Avallach then leads Geralt upstairs where he lets Corrine know that they will be back with Gaels. Corrine can be interacted with here for additional dialogue. Lastly, there is an extended conversation option with Avallach prior to entering the portal. This sequence was likely removed as it is not entirely clear how Avallach made prior arrangement with Corrine. The content that would have made that clear was probably removed for other reason so as result this bit also got removed.
This sequence can be restored in the PC version of the game by using the optional add-on file of the Brothers in Arms - TW3 Bug Fix and Restored Content Collection.

Skjall's Grave: Following Ciri gameplay section
This sequence is the cut gameplay portion of the quest Skjall's Grave that involves following Ciri to the pit where Skjall's body is along with a short conversation during the trip. In the final game, the quest Skjall's Grave is exclusively composed of cut scenes and dialogue choices. This sequence was likely cut as it is pretty filler as is and CDPR probably didn't have enough time to flesh it out.
This sequence can be restored in the PC version of the game by using the optional add-on file of the Brothers in Arms - TW3 Bug Fix and Restored Content Collection.

Tedd Deireadh, The Final Age: Emhyr Arrests the Lodge and Crach's Funeral
There is a large cut section of additional scenes and gameplay from the game's penultimate quest Tedd Deireadh, The Final Age. In the final game, Yennefer come out of nowhere and portals Geralt away after he defeats Eredin. In this version, he is knocked out and wakes up in a hospital starting off a different extended sequence of events.
While all cutscenes, dialog, lipsync, text, and character models are present, the actual map placement data for these scenes are missing. As result all the locations for these scene were assumed based on context however the precise placement is still unknown. There are also no objectives present for this extended section however it is rather easy to infer what they are.
0. Chicken Test
This is a short debug scene called the chicken test were you can enter your decisions that will matter in Tedd Deireadh, The Final Age. It's used to quickly test this quest with all the different decisions without have to have a bunch of save files which can be messy.
1. Geralt Wakes Up
Geralt wakes up in the Nilfgaardian camp field hospital on Undvik. This location is actually still part of the Undvik Nilfgaardian camp in the final game but is unused. The camera angles in this scene are awkward as the exact placement data for this scene is missing. The animation where Geralt gets up and sits on the bed is clearly unfinished. While the objectives for this section are missing it is likely that Geralt's immediate goal is to find Ciri, considering that Eredin just told him that Avallach has taken her.
1a. Geralt's Doctors Chat
After the wake up scene Geralt's doctors have a short chat expressing amazement that he recovered so remarkably.
1b. Nilfgaardian with Necrosis
This chat is actually still in the final game. It was just moved to the White Orchard Nilfgaardian camp. The Nilfgaardian with necrosis features a unique appearance.
2. Geralt and Yen meet
Upon leaving the hospital, Yen calls out to Geralt and the two meet near the hospital. Geralt can also choose to run away from Yen for some alternative callouts from her. The two reunite in a new scene. There are two version of this scene. One where Geralt has romanced Yen and the other where he hasn't. The version shown in the video is the one where Yen is romanced.
In this scene Yen reveals that in this version of the story Skellige and Nilfgaard were both directly engaged in battle with each other. Emhyr has taken Undvik as result. Some may also noticed that three lines from this scene were reused in the final version of the quest. After the conversation ends. Yennefer goes to find Triss so they can locate Ciri.
3a. Scene with Nilfgaardians taking out corpses on the pier
Geralt can then interact with 3 Nilfgaardian soldiers disposing of corpses from the battle into the sea. The placement data for this scene is not clear but some information in the files suggests its on a pier. The corpse pile is missing from the files however there is some level data that suggests it existed once.
3b. Scene with Nilfgaardians around campfire
Geralt can interact with 3 Nilfgaardians sitting around a campfire. He can ask them about Ciri or comment on their earlier chat about the Siege of Cintra. If he asks about the latter then soldiers will be offended and will no longer talk about Ciri.
3c. Scene with Nilfgaardians and Skellige Prisoners
Geralt can interact with some captured Skellige Warriors and offer to pay their random. The soldiers will always refuse the offer however. He can also ask about Ciri and gain little additional information.
4. Crach's Funeral
Yennefer is at Crach's Funeral(or just a body delivery?) along with Triss. There are two versions of the reunion with Triss depending on romance status with her. The next section depends on the current ruler of Skellige. If Cerys is queen the Hjalmar will come to collect Crach's body. If Hjalmar is king then Cerys will come collect Crach's body. If Svanrige is King then Donar an Hindar will come to collect the body. All three will express shock and disappointment to see Geralt there working with Nilfgaard. Geralt can respond in three different ways. After the funeral, Yennefer pulls Triss and Geralt aside and gives Triss a silver Brooch. She acts very suspicious about it and it will be revealed why shortly.
4a. Crach's Funeral Soldier Chat
Some soldiers can be heard chatting after the funeral scene about having the Skellige prisoners prepare Crach's body.
4b. Hjalmar/Cerys/Donar Oneliners
Some unique dialog can be heard when trying to talk to Hjalmar/Cerys/Donar after the funeral
4c. Triss and Yen chat after funeral
After the funeral, Triss and Yen can be heard chatting about Ciri and Avallach.
5. Lodge Arrest Scene
This scene can be experienced in two ways: in one continuous scene or in two separate parts. The single part version only plays if the player visits the Lodge's tent for the first time after Crach's funeral. If the player visits it earlier then they will get the two part version.
Single part version:
Upon entering the tent, Fringilla and Margarita are chatting about training new sorceresses. Depending on if Radovid is alive or not, Phillipa can make some additional comments about them needed to focus on killing Radovid instead. Geralt enters the tent and demand that the sorceresses help locate Ciri. Yen and Triss will the appear and Phillipa will ask if everyone is familiar with the spell needed. Geralt can respond to this in two different ways.
Shortly after the spells begins Emhyr enters the room with his guards and demand a status update on locating Ciri. It is soon revealed by the spell that she is on Undvik and Emhyr quickly calls for a massive search for her. He also demands that Avallach be killed in the process which is interesting because in the final game Emhyr does not know who Avallach is.
The next part is unfortunately missing all animation data however the dialog and lipsync is still present. It appear that in this scene the actual arrest of the lodge occurs. It is assumed that Yennefer pulls some sort of trick with the locating spell to incapacitate the lodge's magical abilities however this is not clear without the animation and special effects for this section. Emhyr then calls for the lodge to be bound with handcuffs. The models for these handcuffs are present in the final but cannot be shown in the scene due to missing animation data. The lodge then begs for leniency from Emhyr while the soldier are order to search them. The last line of this section is Triss casting a teleportation spell to escape. The brooch that Yennefer had given her earlier in the funeral was supposed to glow and protect her from getting incapacitated allowing for her escape.
The remainder of the sequence features all animation data. The lodge then expresses their anger for Yen's betrayal as they are walked out of the tent. Yen is clearly distraught that she had to do this. Geralt can then express his feelings on the situation to Yen. Two of the responses will show anger while the third shows understanding of what she did. Emhyr then suspects that Yen helped Triss escape but Yennefer deflects the accusation. Emhyr then demands that Yen and Geralt join the search for Ciri. Geralt can respond to him to two different ways.
Two part version:
The first part is similar to the opening of the single part version expect that Phillipa will demand that Geralt bring Yen back with him as she has Ciri's magical signature. Upon returning to the tent after Crach's funeral, Phillipa will crack a joke before the scene continues as normal.
6a. Emhyr walks off
After the arrest, Emhyr walks off with his soldiers back to his ship. There is short dialogue between him and his soldier expressing his desire for the lodge to be interrogated. Since Emhyr's ship is not present in the harbor in the final game, he just stays put and exchanges the dialog rather than walking off.
6b. Emhyr oneliners
If Geralt tries to talk to Emhyr after the arrest he will say unique oneliners based on how Geralt responded to him at the end of the last scene.
7. Geralt and Yen walk to the beach
During the next section, Geralt and Yen walk to the beach to start searching for Ciri. They have a conservation about the lodge's arrest that varies depending on if Triss was romanced and whether or not Geralt is mad at Yen for her betrayal of the lodge.
8. Conjunction begins
Upon arriving at the clearing on the beach were the original quest beings, the conjunction scene triggers and the quest progresses as it does in the original game. The cutscene shown in the video is the version in the final game where Geralt and Yen portal directly from the Eredin fight and not the version that would've played if this cut section remained in the game. The cut version would presumably not feature a portal and not recycle dialogue from the earlier cut section.
