All Missions
Ventilation Shaft
The front of the cylindrical wall next to the external comms hub can be blown open with an explosive weapon, granting access to a ventilation shaft and ladder inside. Down the ladder is a small room with red lighting and three vents - one of which looks outside and contains the mission's cheese. The wall on the far side of the ladder, next to a red light, can also be destroyed, which grants access to Cassandra's office.
Since there are normally no explosive weapons in Defection, cheats must be used in order to open this secret. The room can be entered normally in Extraction as a part of an Easter Egg, however the wall at the top of the ladder cannot be opened during that mission, preventing it from being used as a shortcut. Interestingly, the top wall can be opened in the 6.4 beta, which does a good job of explaining why it was sealed off (the fight in that room is heavily scripted). The BombSpy can be used to blow open one of the walls in Mr. Blonde's Revenge, but again, cheats must be used to open both of them since no other explosive weapons are available.

There's a pad for another crate on the roof.
Cassandra's Office
It seems there was originally going to be a security camera inside Cassandra's office, located above the door, facing the desk. The pad in this location directly precedes those used by the other cameras. Additionally, the action block which disables the cameras when the ECM mine is placed on the security hub in Defection disables tag object 050 along with the ones used by the cameras. In the final mission, this tag is assigned to one of the elevators and disable action does nothing to it, however, like the pad, it directly precedes all of the other cameras' tags.
The camera would've been a nice trap; it's real easy to overlook. In the final version of Defection, Cassandra just triggers the alarm manually from her desk if you don't knock her out quickly enough, and the alarm instantly goes off upon entering her office in Mr. Blonde's Revenge.
There are also pads for two objects near Cassandra's desk. The larger one seems intended for a chair, but none of the existing chair models work well with this pad, since the chair will appear on top of her desk. Cassandra herself is placed on this pad in Mr. Blonde's Revenge, but given it has scaling information, it wasn't originally intended for a character object. The other pad is for a smaller, tall object next to the desk and chair.
Foyer
All of the bulletproof windows in the foyer are modeled as a part of the map, but, with the exception of the ones in the front and back of the building, all have unused pads which would've allowed glass objects to be used in their place. The only advantage using objects would have is that the windows could be shot out, like those on the upper floors.
There's a pad for a terminal on this table near the entrance to the room with the hidden elevator. The pad itself isn't there in Extraction, unlike the pads for most of the objects that are not used in that setup.

Two unused strings which give the location, time, and date of the mission. Notably, this is the only place where the location of dataDyne's HQ is given - while the G5 Building is confirmed to be in Chicago, no mention is ever made of the Lucerne Tower's location.
MISSION FAILED - objectives incomplete. MISSION SUCCESSFUL
Failure and congratulatory text which is never shown. Mission Failed text similar to this is occasionally used in other missions (such as Chicago and G5 Building) when you try to exit the map with failed objectives, but the exit triggers in all three Lucerne Tower missions only function when all the Objectives have been completed.
Time to erase those files.
Sounds like a line for the Executive.

This sounds like it would have been used when the Executive erased Dr. Caroll. Bizarrely, however, it is known to have been used when the Executive himself was killed during development.

Sounds like another line for the Executive, when he attempts to erase Dr. Caroll. Comes directly after the used "goodbye, Dr. Caroll" line.

This doesn't seem to be a piece of dialogue. It may be a debug string or a notice to another developer.

Another unused failure message, this one with a line break. Most likely either an earlier version of the general mission failure dialogue that pops up sporadically after you fail a mission, or something that would be used if the Security or Executive Terminals were destroyed.

Rename strings for the CamSpy, which isn't present in this mission. It's very hard to guess what purpose the CamSpy would serve, assuming this wasn't a test object.

A different location and time string. The exact date and location of dataDyne HQ isn't given in this one. It's also set at an earlier (more sane) time.

Unused Pads
There are pads behind all of the blue barricades used in this mission. Their positioning and scaling makes them look like they would have been used as a stand of some sort for the barricades, however it's also possible that these pads were actually for an older style of barricade, as they all come before the pads used for the barricades themselves. If they were for a stand, no objects really seem to fit them well.
Unused Actions
The action block which controls turning the foyer lights back on after a set time has leftover actions that would've set a time on Agent, as on the higher difficulties. The value used is 1 minute, the same as on Perfect Agent, but the block is terminated before the actions are reached.

The unused light switch interaction messages from dataDyne Defection are also in this mission's text file, along with a new one that was probably to be used when the foyer lights turn back on automatically.

Unused failure and success strings. Again, the standard procedure in the final game is to only allow exiting the map if all objectives are completed with few exceptions.

Mr. Blonde's Revenge
Foolish Child
You won't shoot me!
Most of Cassandra's dialogue in Mr. Blonde's Revenge is reused from Defection. This line in particular was rewritten to remove "foolish child" from the end, but her spoken dialogue was not updated. Unusual, since similar dialogue truncation happens in the Air Force One mission when the galley chef spots you.
It's Not Full of Stars
The developers forgot to enable stars for the mission slot used by Mr. Blonde's Revenge, so it has a pure black sky, unlike Defection and Extraction.

The reason why this Defection line wasn't reused in Mr. Blonde's Revenge should be obvious.
