At 0:49, a brief snippet can be seen of the unused intro cutscene for the cut Chapter 4 mission codenamed NTV0. However, the dialogue from Charles heard on said short clip is not from the actual cutscene, as other leftovers show.
Gabriel Sloyer Interview - Eurogamer, December 2018
When recalling his first motion capture shots for the game, Gabriel Sloyer mentioned that amongst them were performances for the mission "Enter, Pursued by a Memory", revealing that earlier in development the section where John is saved was different and involved going through a cave and fending off wolves there. In the final game, there is no cave involved in the mission and saving John takes place entirely outside.
The first thing we shot was either rescuing John from wolves - which does appear very early, though there was a part with Javier fighting off wolves with a torch in a cave, so it didn't happen exactly the way it does now - or the bar fight sequence.
MomoCon 2019 - Benjamin Byron Davis/Roger Clark
At 16:16, Byron Davis mentioned that, in one of the takes of the ending cutscene of "Welcome to the New World", after Hercule mentions that Fussar's men are hunting for the escaped factory workers Davis said improvised dialogue making Dutch respond with something along the lines of "Yeah, we get a lot of that.". Davis mentioned that director Rod Edge liked this take with an improvised response by Dutch, but despite this, it did not make it to the final game.
