A few existing portraits have been modified beyond nearly imperceptible palette adjustments or odd pixels. Apart from a handful of portraits with misplaced transparency, only portraits for Pokémon with some kind of expanded role in Explorers of Sky exhibit any (minor) differences.
- Vulpix's eyes have been slightly adjusted alongside the eye color. The portrait used in Time/Darkness appears to be based on Vulpix's sprites used in the Generation III mainline games, while the portraits used in Sky are a closer match to the sprites used in the Generation IV mainline games and official art.
- Graveler gained a visible pupil.
- The thread on Magnemite's screw has been flipped, along with some shading changes on the "GLADNESS" portrait. Magnemite also received unique flipped variants of both portraits.
- Haunter's right eye was slightly tweaked, alongside a minor palette adjustment.
- Some of Eevee's unused leftover portraits from Rescue Team have been redrawn for use in Sky. Additionally, the happy-looking portrait used in Rescue Team was overwritten by a new "DECIDE" portrait. Notably, all of Eevee's hero/partner portraits already received a palette overhaul in Time/Darkness, despite being unused.
- Igglybuff lost the blank expression, gained a smile, and the eyes were moved further apart.
- Smoochum's hair color and shading on the collar was adjusted.
- The shading and sweat droplet on Grovyle's "PAIN" portrait was altered.
- Jirachi's unused leftover portrait from Rescue Team has been redrawn for use in Sky.
- Magmortar gained a visible pupil, and the mouth was adjusted. The portrait used in Time/Darkness appears to be based on Magmortar's sprites used in the Generation IV mainline games, while the portraits used in Sky are a closer match to the official artwork.

Since Explorers of Sky replaced the Luxio tribe with Manectric's group, dialogue was changed within the m12a0801 cutscene in D12P41A, to remove mentions of Luxray's enhanced vision.

This is followed by a line by the partner, which uses one of three different scripts depending on Talk Type, which is decided by gender and species. (MaleA, MaleB and Female respectively)
