It seems that you had to find Vargas in order to find Afran by interrogating one of his soldiers who was infected.

I did it to get off this damn island. Afran promised us a getaway if we helped him. Don't blame me.
We were only supposed to steal the weapons and the second group was to head to the mine.
Vargas was leading that second group. I heard Mowen hid some smuggled diamonds there and they are trying to find them.
Afran wanted to pay for our escape with the stones… then we were supposed to get on a boat and off this bloody island.
I don't know where Afran is but Vargass knows. Please, that is all I know.
