Dated October 16 2009, this is the earliest prototype sourced from PartnerNET. The game is largely identical to the final release, being playable from start to finish. However, glitches and gameplay functions differ from the final build.
Contents
General Differences
- There's a scrapped co-op mode where one player would play as Mega Man and the other player would play as Proto Man. The co-op players would be able to Pick Up and throw each other, and standing next to each other would power-up their attacks with the Sync Up mechanic.
- Some stages feature barriers that can only be destroyed by Mega Man and Proto Man together. For those instances, a placeholder NPC of the not-chosen character waits near the barrier for you to team up, which can trigger the Sync Up mechanic for your buster.
- There's a scrapped feature that would allow you to create greeting cards using pre-existing assets as "stickers", as well as your own username written in a Mega Man logo-style font. Those greeting cards could then be traded with other players.
- Checkpoints within the stage were originally visible using a flag sprite. A similar flag sprite is also used by the Tricastle miniboss during its defeat animation, even in the final.
- A debug display can be activated by pressing RT + Start.
- Proto Man has the Mega Man 5-style charge shot when using the Sync Up mechanic, which was left unused as opposed to his standard Mega Man 4 variant in the final (although, the sprites for the former are still in the final game).
- Some of the crushing hazards in the second Wily stage do not kill you instantly; they instead knock you to 1 health regardless of your previous energy and cause you to clip into the floor, usually resulting in falling into a bottomless pit.
- The traffic indicators in Nitro Man's stage do not display arrows when a truck is approaching.
- Bass is already playable in this build, but cannot be selected by normal means. In order to play as Bass in the prototype, load a save file from the final build that has Bass as the selected character.
- Bass actually has sprites for the Pick Up mechanic as well.
- The 3 Special Stages are also present and beatable, complete with their proper boss battles, although they cannot be selected by normal means.
- Enemies do not initiate a "despawn" animation when the player moves to a different room.
- Wily Stage 1 has a number of differences regarding the Weapons' Archive SFX and health depletion.
- The Weapons Archive bosses in the first Wily stage have a different way of tracking health, with each individual phase not showing any visible decrease on the bar until its defeat, which subtracts 1/3 of the total.
- The Gemini Laser attack from the Weapons Archive has an unfinished sprite, with its outline and inside colors being swapped.
Cutscene Differences
Cutscenes are still in the middle of localization, and such, feature typos and grammatical errors.

- Roll does not make a sound when coming down with Roboenza.
- Dr. Wily's UFO does not make a sound when falling. Mega Man grabbing the UFO still makes a sound, however.

- The previous menu music does not cut out before the start of the cutscene, instead bleeding into the cutscene until the music is changed after the first line of dialogue (or in the case of Proto Man and Bass' abridged cutscenes, shortly after the cutscene starts).
- The text boxes containing "AND DON'T THINK | MEGA MAN IS GOING", "TO SAVE YOU LIKE HE | USUALLY DOES.", and "HE'S COME DOWN | WITH A NICE CASE" are formatted differently, with only one line break instead of two between lines.

Additional dialogue added to the final scene to provide additional context. The prototype build formats the the two textboxes so that "OH NO!" and "DR. WILY'S GONE MISSING!" are two separate textboxes, thus taking up the same amount of time as the release version.
Credits
- Robot Masters lack their blue bar backgrounds during the cast reel.
- Chill Man and Commando Man have their positions swapped, being DWN.075 and DWN.076 respectively.
- "SENIOR TESTERS" was just "SENIOR TESTER" at this point, in spite of there being three.
- Miguel E. Corti lacked the punctuation in his name.
- Mami Sakaguchi is listed as the main programmer at this point in developer, while Hirokazu Kawagishi was listed as a regular programmer.
- The "COMPLIANCE TESTERS" category does not exist at this point in development. Kenta Moriguchi and Shiro Hiwatashi are instead listed as regular testers.
Graphical Differences
- The Character Select and Weapon Get screens use unique art of the playable characters not seen in the final.
- Block Devil has different sprites, with the energy attacks being notably darker.
Audio Differences
- The first Wily stage has a unique sound effect for the rain, different from the final.
- Wheel Cutter has a different sound effect for being held.
- Blade Man uses the Commando Bomb firing sound for sticking to a wall, but the sound used in the final game is in the audio data.
- The sound that the Wily Capsule uses for firing the orb spread is different.
