Welcome to Bullworth
Originally, being consistent with continuity, Jimmy had to follow Miss Danvers to the principal's office. In the final game, Jimmy has to go on his own, with Danvers nowhere in sight despite seconds earlier entering the school gates alongside Jimmy in the intro cutscene.
When following her, there would be some students talking about/to Jimmy.

This Is Your School
As shown by the mission ID of the following quotes, the part following the cutscene where Dr. Crabblesnitch is introduced was meant to start this mission instead of still being part of Welcome to Bullworth.
Again, consistently following continuity with the cutscene, where Danvers is tasked to "Show him around the School", she was going to give Jimmy a tour around the academy and explain various things. Another thing ultimately skipped in the final game, as it just cuts to Jimmy's Chapter I voice-over.
Here Jimmy would've learned about the classrooms inside the main building. These lines mention that both Chemistry and Biology classes are on the same floor. But in the final game, Chemistry is on the first floor and Biology is on the second. Also, the line mentioning the Art and Photography class references that it was located on the removed 3rd floor of the school's interior, while in the final game, it's on the second floor. Another thing referenced by Miss Danvers' lines is the scrapped feature of having two classes at once, with the ability to choose which one to go to.

There are lines for an in-game version of the cutscene where Gary introduces the school cliques in the cafeteria. Most of the lines were removed, leaving gaps in the conversation. Also, some of the dialogue is different from the cutscene's script.

The Setup
When the player arrives at the Auto Shop's entrance, Davis and Wade were supposed to have an exchange of dialogue that would be interrupted by Jimmy before resuming the chase, but only Wade's quote is used. For some reason, Davis' lines were named as if they were variations of the same quote.

After the slingshot practice, instead of going directly to the football field, we had to follow Gary to an unknown location where Jimmy was supposed to hit a prefect so they could get another student in trouble.

The lines from Gary when arriving at the football field were different, though the third quote still ended up being used. They hint that maybe originally the characters were going to be already exercising instead of entering after Jimmy climbs the tree. Secondly, the Bullies originally took the place of the Jocks.

There are lines from the bullies depending on which one got hit with the slingshot. There are missing line entries relating to quotes for the other three bullies (Ethan, Tom, and Troy).
Despite the members of this clique having quotes made for this section, no lines can be found for their replacement clique, the jocks. But oddly enough, Mr. Burton's responses to the bullies' complaints still ended up being used. As a result, Burton sounds like he's responding to people when the jocks aren't saying anything. This odd case, combined with the fact that, unlike this part, there were updated quotes for other parts of this mission, might indicate that the cliques were changed late in development.

There was supposed to be an extra objective after getting Algie to his locker. Instead of the mission ending there, the sequence at the locker was different, with Algie offering Jimmy a soda, and then the player had to lead Algie back to the library.
This objective remained in the game but in the form of an Errand that is unlocked after completing this mission. However, said errand has the oddity of not having had a unique character line made for it, unlike all the other ones, instead it uses Algie's 037 quote, which leads to a plothole in the final game for players who do the errand way after this mission.
